While I am waiting for the parts to come from John, I am still concerned about the waterways being clogged up. I have attacked them with a 5mm masonary drill bit as per John's advice but they are still blocked solid. 4 attempts with Oust descaler have failed to budge anything either.
What else can I try?

Right after a fairly long break due to health issues, I got her back together this afternoon. Everything is torqued back up properly this time.
Alas she does not want to start! I get the occasional sputter but nothing seems to work. I checked the fuel supply and spark. Any ideas guys?

Glad you are back, thought you had given up.
If you have a spark, compression and fuel then it should run.
PM me if you want me to pop round and give you a hand.
Or chuck it in the car and come to deepest Surrey.

I rarely give up on things that elude me, but I may take my time getting there lol
I think it has come to more expert hands than mine, where in surrey are you? The wife has the car until Tuesday. When are you free?

Not only did he give up 2 hours of his evening to helping me, he sorted my running problems and even donated a spare head. I certainly owe you a few sets next time we meet.

Right, in the light of day I thought I had best come clean on what was causing the issues. Whenever I dismantled and inspected the carb I always rebuilt it just as I had found it. I should have consulted the handbook more closely as the needle was installed incorrectly which made it go too deep into the carb and starve the fuel flow.
Now all I have to do is cure the cooling water weep from the head, install the inline filter and the water injection mod.
I fear I am on a slippy slope.....

Ok I dismantled her again and like HA advised to just sand the block down with some wet and dry as there was a little water leak by the exhaust, prob caused by the machining of the head. Got it all back together and blocked up the holes on the exhaust tube and hey presto, it runs like a beaut! I have the inline filter on as well, I just have to drill the tank for the fuel line connector and the exhaust tube for the tee-piece mod.

"Sand down" sounds a bit agricultural, lighty lap the cylinder face using fine wet and dry on a flat surface sounds bettergaffers wrote: HA advised to just sand the block down with some wet and dry

Glad it worked, let us know how it works on the boat.
Perhaps you could bring it to Cholsey on the Thames, we must sort a date out for a "run what you brung meet".

The later the better for me as I am hopefully just going to get the coachroof on this weekend, then its:
- rebuild lockers
- plump bilge pump
- wire in nav lights
- sand down completely
- 2-3 coats of epoxy
- prime and then topcoat
So still quite a bit of work left
